IMAP stores your email on a remote server and synchronizes your email with multiple devices. Removing an email from one device removes it from all your devices as well as the server.

POP3 downloads email to your computer/devices, and (depending on your settings) deletes the email from the remote server after a certain period of time. You can delete an email from one device without it being removed from another.
